Well, you would tell your doctor to look AT your eyes, and tell your sweetheart to look INTO them. So neither is incorrect; they just are used in different situations, sometimes.
Looking at usually implies the physical act of peering at those round things above your nose. But looking into someone's eyes implies seeing into their soul, or making an emotional connection with them. However, that's just a generalization -- there are times when you might use them interchangeably.
